Cookie Manager thinks there's a browser open .....

..... and asks me to close it.

It does this when no browser is open.

How do I convince it?

By making sure IExplorer.exe nor Firefox.exe isn't running, you can do this with the Task Manager.

Fascinating.

I would have thought if I close a browser that would be the end of it.

That's usually the case, but sometime the browser's executable remain running on the background even when you thought you had closed it. This is most likely some kind of error stage of the browser.
